Screwed up knee/neck from biking?

I've got a weird question, and I think my issue is due to an improper bike fit, too. Over the summer (my first summer cycling) my left cleat was not screwed into my shoe properly -- I think a few degrees off, and by the end of the summer a muscle on the outer side of that knee (not sure of its exact name) just wouldn't feel right - it felt tender, loose, and just a bit sore. I got everything adjusted and have only cycled once in the past several months due to focusing on my swimming and a busy schedule. Running doesn't bother it, but I'm wondering if I damaged anything or I'm going to feel this way after I cycle again?

Also, after every time I ride, the lower left side of my neck is in pain -- feels like a pinched nerve. I see a chiropractor because I have some back issues, and I'm wondering if the pain is due to my back/neck still being adjusted, or if the pain could solely be caused by an improper bike fit? (Yes...I will talk to the doc about this. But I want to know if anyone's experienced anything similar!) :)
