I did a olympic tri in April; I did not do much after that. Its been about two weeks now that I started running and biking again. Lately, running has been painful; lower legs, ankles, heels. Do you guys think this will go away with time as my body gets stronger and used to the running ? I have been running about 4 miles 3 to 4 times a week

First off maybe you should see a doctor.
One that is more used to seeing athletic or active people.

If the pain is muscle soreness you may have just overdid it.
If the pain is really bad maybe you did some serious damage.

You can lessen the impact of running by running on trails or a treadmill.
rather than concrete or asphalt. That could help.

Space out your running so you run every other day.
Add some cross training in swimming, cycling or maybe an elliptical trainer too.

Just my .02

Nothing to it, but to do it

I'm with Scott. See a doctor. It could be a case of too much too soon. Not doing much between April and now and then getting back to 12 or 16 miles a week may have jsut been too long a layoff and too strong a return.
