In the aero position I'm noticing that I start to develop pain to one side of my lower back. The pain is like a cramp or a side ache. Does this mean I'm too bunched up?

Also, why does it seem like a flat course goes uphill both ways?

Have you and your bike been fitted for aero?

+1 on the fitting. Also, it is very common to get pain in the lower back if you are new to the aero position from flexibility issues.

Flat courses seem uphill both ways because you never get to stop pedaling like you can on a steep downhill. :)

+2 on the position, it's probably off...either too bunched or too stretched.

I have noticed that I tend to see the road as going uphill both ways on long flats. I think it's an optical illusion created by the slightly downturned angle of your eyes when riding aero (the road ahead of you is above your eyes) and the fact that looking into the distance on flat roads almost always look uphill (see photos of parrallel lines that head into the distance to converge). I just take into account how it feels to determine if it's actaully flat or a false flat.

Did you go down too fast, (um, that came out the wrong way), I mean, have you lowered your position of the aero bars lately.

I have found from experieince if you do then your muscles in your lower back arent used to it, and when you exert them in that position you will strain them.

+3 for areo position.

Another solution is back exercises. There are several machines at the gym, but the "Superman" is a good one you can do at home.
